Is there a canonical "specification" for Java SE 6?
Has it been published in a book or can it be downloaded from
somewhere in a complete form? And does there exist a list of
technologies that aren't considered part of Java SE 6, but that
are Sun extensions? (For example webstart and applets?)

JAWT comes to mind as well for interfacing with X11.
What is the JNI specification document you would need to follow?

have different function signatures for example.
